Hey, Brett — Same problem here on 10.7.4. Downloaded your importer & installed in user library per instructions & ran mdimport command as above. No change. Reboot, retry, retry again. No luck.
Moved the importer package from my user library to root library & ran mdimport again. Within seconds, Spotlight was finding Markdown files with .md extensions based on their contents.
I'm not sure if this is related, but Alfred is having a similar problem. For some reason, Spotlight is now indexing iCal ".ics" files as text files (as of 10.7.2). I'm starting to thing that something in changed in the overall way spotlight is looking at data.
I think it could be related. Spotlight is actually not returning a filetype at all for ics files right now, thus defaulting to text. A dozen different apps could have re-registered my Markdown files, but it seemed to coincide with the 10.7.2 update. Really not sure yet.
